When viewing manuscripts, some of the paragraphs are coloured white. Which, on a white background, makes the text unreadable. I haven't coloured those paragraphs; I tried to uncolour them, but it didn't do anything.

Have you by any chance pasted text in Manuscripts? The system simply does not have the functionality to do this.
Looking at your link this is a style that it was literally set to be "text-align: justify; color: #f4f4f4;"
Any change you used the text color?
If I colour them wouldn't I have problems in different reading modes? Like if I colour them dark I would have problems in dark mode if I colour them light I would have problems in light mode. I tried resetting the colour it didn't do anything.
The problem is that it is coloured and I cannot remove the colour tag. Reopen this issue.
I found a workaround. Clear all formatting. But then the editor doesn't actually display the correct font or size in the text editor. So you need to set the font and size to a different one, save, and then set it to what it is supposed to be, and save again. This is unacceptable behaviour for the text editor. It works poorly and is unfit for the advertised purpose.

Ok, we have two potentially unrelated issues here.
Fist of all, it seems like the original text was copied in, and by doing so some of the formatting of the original text has come through as well. Clearing the formatting as you did can indeed remove color/size/font properties.
Now, for the second part, in your manuscript when you click on the name (top left) on the right hand side menu you can alter the settings of how the editing interface will look like when you are working with it.
These changes do not affect the way a manuscript appears to itsreaders only how you see it when writing.

Why do I have to wrestle with the editor? If the colour is the problem why can't I just clear the colour? Why can't I see the problems in the editor? Why is it only seen at the very last point of editing, when I view how the text is displayed to the readers? Look at what it is now: 1. Edit text. 2. I have to open another page to view how it looks there. 3. If there are problems, track down where it is in the text editor, because in the editor it all looks the same. 4. Try fixing the direct problem, like wrong colour. 5. It doesn't work because I am supposed to know that you need to clear formatting to reset the colour, not the reset colour button. 6. Then after clearing format I don't see any changes in the text editor, again. 7. When I try to set it to the correct size and format it doesn't work, because the editor thinks it's all good. 8. So, you need to set the font and size to random wrong ones and then set it to the correct ones. Can't you see how cumbersome that is? It should be something like this: 1. In the editor I see a problem, like wrong colouring, because the text editor is representative of the text. 2. I fix the problem, by using text colouring related tool, without needing to double check the reader's perspective, because the text editor is representative of the text. Not to mention that to save text formatting issues you need to change the text. It results in awkward behaviour of randomly adding a character waiting for it to save and deleting it. A save button would be preferable. The current text editor is unfit for editing text, its advertised purpose is text editing.
