Allowing council-type organizations to lead bigger organizations, such as governments, would be extremely useful in non-monarchy worlds.
This is something that annoys me no end ... it's a weirdly really important one for me ... definitely a good idea :)

Agreed, because there's a difference between a parent organization, and the group that is leading an organization.
I actually have an immediate use case for this as well. One of my organizations is actually a front for another organization, so it's technically run by that secret organization.
I need to contradict the down voters: in my world, the church is lead by a council (an "organisation"). But that council can not have the church as the parent organisation as it isn't part of the church but in independent body.
I echo the sentiment that an organization logically should be able to rule its parent organization.
I like this idea. It is quite common for an organization to rule a country or a smaller, insider or elite organization to rule a larger organization; e.g. the Chinese Communist Party, to name one.
Even if we already have the parent organization field, I think allowing organizations as the leader of another organization makes a lot of sense. For example an religion X. It's led by a part of it's members the High Priests. Logically the religion should be the parent organization of the High Priests, as the High Priests are included within that religion, but that does not indicate that the High Priests are leading the organisation
This can already be done by assigning a parent organization under the generic tab of an organization
Counter argument: we have an organization that's the vassal of another organization, led by a council of elders that is an organization. In this case we will need to use the overlord as the parent organization. Allowing leaders to be anything (text field instead of link) would allow organizations, deities, a tradition/concept...etc. to be leaders and would give more freedom to the worldbuilders.
Organizatiosn already have "Parent Organization" which by any definition is the organization is a child/subordinate/subsidiary
